Best accounting software for nonprofits (2026)

The job is funds, programs, and a file an auditor will open. A $0 freelancer ledger is not Form 990 software.

Nonprofit accounting fails when restricted gifts, programs, and the bank each tell a different story. The job is: fund or class tracking, a close a CPA or auditor will open, and a board packet that is not a screenshot of a personal checking account. Payroll is a different ranking. AI grant writers stay on Aiacent.

Aplos is purpose-built fund accounting for churches and 501(c)(3)s. QuickBooks Online is the US default file with classes. Xero wins when the advisor is already there. Wave is year-one only.

You need true fund accounting and the board already asked for Aplos. Classes are not funds. Do not buy Advanced to look like a university.

Why it ranks

  • The US accountant network is the product. Switching later costs more than the subscription.
  • Classes and locations are how many small orgs tag programs.
  • Workforce payroll posts into the same file — see nonprofit payroll.
  • A2X is irrelevant here; donations and grants are the mapping job.

Watch-outs

  • Simple Start is thin for bills and classes. Budget Plus if programs matter.
  • QBO is not Aplos. Restricted-net-asset reporting may still be a CPA worksheet.
  • Payroll and payments are extra subscriptions.
  • List prices stepped in 2026. Your renewal may disagree with a 2025 post.
