Best payroll software for nonprofits (2026)

Grant-funded payday still has to file. You need a product a volunteer treasurer can finish — not a 400-person HCM bake-off.

Nonprofit payroll is still US payroll: W-2s, withholdings, deposits, and filings on time. The extra jobs are restricted funds, a board that wants a napkin bill, and a bookkeeper who may be part-time. “AI that does grants” is not this page.

This ranking is for US 501(c)(3)s and similar shops under ~50 people — churches, clinics, small arts orgs — not a university payroll office. Gusto publishes a bill. Paychex and ADP sell through a conversation. Workforce wins when the books already live in QuickBooks.

Your auditor or benefits broker already lives in ADP or Paychex and will not switch. Or you need a PEO wrapper — that is a different contract.

Why it ranks

  • A board can estimate ten employees on a napkin. That is rare in this category.
  • Full-service US filings on standard plans, with 1099s if you pay contractors.
  • Benefits and new-hire forms sit next to payday — the first-staff job.
  • Integrates with QBO and Xero, which is where many nonprofit books already live.

Watch-outs

  • Simple is single-state. Multi-state program staff usually means Plus.
  • Nonprofit discounts, if any, are not a reason to skip tax setup.
  • Grant allocations still happen in the ledger, not in Gusto’s timesheet.
  • Not a fund-accounting suite.

  • A common split for orgs that outgrew Wave and standardized on Intuit.
  • Tax filing is included on current Workforce plans.
  • Classes/locations in QBO are how many nonprofits tag programs — payroll that posts there helps.

Watch-outs

  • Budget QBO + Workforce. The combined list is not $50.
  • Nonprofit editions and classes are a ledger question, not a payroll SKU.
  • Introductory discounts expire. Model month seven.
  • If the books are Xero, pair Xero with Gusto instead.
